It's possible your scrotum isn't getting enough support. The up and down motion could be causing a strain in the muscles around your genitals which demonstrates as pain. It's also possible you are having problems with friction, but given how sensitive the skin in that area you are feeling pain instead of burning or rawness.

The pain in the testicles while running is due to the fact that the testicles get sometime overlapped due to wearing of non-comfortable underwear. There is nothing to worry about that. Simply change your underwear brand and have some other underwear which is comfortable as well as strictly as per your size.

Hard to say without examination, but you should be evaluated by an urologist to give you a scrotal ultrasound to check for any mass, torsion, cysts, or epididymitis. Also you may consider other causes like prostate infection. This can be tested by a rectal exam also be evaluated for hernias

The testicle pain while running may be due to weakness, tensions or any other problems. Try this:- run for sometime take rest and then continue. Never run continously even you may not be able to breathe fast.
