"Countenance" has two meanings. As a verb it means "approve of" ("I could not countenance such behavior.") However, in your example, it's a noun meaning "gaze" or "face".

Countenance pretty much means your facial expression. So, in essence the Bible said in that sentence 'The Lord looked at you with his face'.
