You can avoid this by purchasing better running shoes especially designed for running to reduce shock, also be sure you are using proper running form, keep your knees straight and try not to kick out when running which can twist you knee caps and apply uneven pressure o the joints.

Sore knees as a result of running usually happen due to inexperience, or non-preparedness of the knees. Stretch before running and take frequent breaks after days when you run.

Make sure to stretch so your muscles are prepared for the impact. Replace your running shoes frequently and make sure you have enough arch support and wrap your knees.

You may have to get new shoes, or take a break from running for awhile. Ask your doctor about it too, it could be anything. Maybe you are running too much.
