There are several possible sources of unpleasant odors from a clean toilet. Sometimes the water itself can be the culprit. First, clean the bowl thoroughly and make sure there is no residue in the tank. Usually using a commercially available toilet tank cleaning tablet with bleach makes the toilet smell fresh.

I would start by thoroughly cleaning the entire toilet, not just the bowl, with a bleach-based cleaner. Make sure you clean the base and back of the toilet and under the rim inside. The best product I've found for maintaining a clean bowl is Scrubbing Bubbles Toilet Cleaning Gel. You put a dollop under the rim and it's great!

The best thing to do is to buy the commercial toilet products that you can either hang or stick inside the toilet bowl. They usually only last a week or two, so stock up!
