Dragons actually never existed. The closest Earth ever had to dragons was dinosaurs, which did not have scales. Dinosaurs had skin like an elephant, but some had armor on their bodies, like horns and claws. Only swimming dinosaurs had gills, which they used so they could stay underwater for a long time.

Dragons are mythical creatures therefore they would be created differently in any story which includes dragons, however they generally might be considered to have been imagined with scales as they are mythical large reptilian creatures so scales would be a possibility. Gills are used for breathing underwater so it is unlikely that dragons have gills.

In common mythology and legends, dragons are most often portrayed as having scales. They are most often depicted as flying creatures, making gills unnecessary. So, yes scales. No gills.
